sit0 is an internal thing; you cannot delete it. It will disappear if you are able to unload the kernel module, sudo modprobe -r sit.
I do not see a direct relevance to your apt problem. Your DNS looks up IPv6 addresses, but you say your network does not support them.
You should not need sudo on your ip … show commands.
