It is unwise to plug anything on to GPIO pins while a RPi is powered up. However, pushing on a vacant 40 pin female connector should not cause any damage. Was it just a single connector or was it a cable with connectors at each end? If the latter, does the cable have 40 wires or 80 wires? Cables with 40 pin connectors but 80 wires between them are only for use between computer motherboards and PATA drives. The extra 40 wires are grounds to reduce crosstalk. Internal wiring in the connectors commons all the pins that are ground on the motherboard and drive. Putting such a connector on a RPi will kill it.
